First of all, since REG points apparently work as well as PHYS or MENT points at the relevant stats while also being more versatile, PHYS and MENT points should be used before REG points where applicable to allow for more flexibility when assigning later points (unless I guess you so distrust the other commenters you want to cut options off from them).
A review of what our stats have done so far:
Strength: 2 (6) [PHYS]: Melee physical attacks.
Precision: 2 (5) [PHYS]: Um, we had an option to use it or speed to back-flip once? Maybe it has been our combat style or having only magic and bludgeoning attacks, but we haven't really used Prec much.
Intellect: 3 (3) [MENT]: Finding things, learning rules, explaining things.
Charm: 2 (3) [MENT]: Friendship, social stuff and crowd pleasing.
Intimidate: 2 (4) [MENT]: Other social stuff and crowd pleasing.
Speed: 2 (5) [PHYS]: Reflexive defense, grapple escape and movement. Used quite frequently in battle so far due to functioning sort of like armor class.
Magic: 0 (5) : Ranged attack, movement, utility and prepared defense. Would likely be a straight upgrade vs Str if it weren't for how our magic is not always active and can be disabled.
Self Control: Avoid temptation to do rash decisions or not do emotionally hard actions (also I suspect bad things would probably happen if it drops to 0)
I am going to put 1 PHYS in Speed, since passive def is good to have and speed will also be useful to close in on enemies if we continue with our current brawler mage fighting style.
As a side note, 16 total stat points at a 1:1 buy rate is pretty high relative to our current stats (31 total points excluding self control, 41 including), so in meta terms I see this going one of two ways: First case, we gain less points on subsequent levels (with the first day functioning kind of like a tutorial before we choose our core build). Second case, we continue growing in power at an alarming rate compared to our initial levels (perhaps due to space ghost witchery), setting us on a path of Gurren-Lagann-like escalation. (If the second case is true and it is just us gaining power, we might want to start concealing the extent our growth until from the Authority until we have snowballed enough to take them on.)
Since we will have more ability to readjust in the second case, we should plan for the first case where we will have significantly less stat growth in subsequent levels.

We were a magical girl before the invasion, so that would have included normal magical girl things like fighting supervillains, evil spirits, and/or giant monsters, right? Maybe we saved her hometown when she was a kid.
